Locate missing species and collecting priorities

This guide demonstrates how to use the jabot_missing() function in the jabotR package to find which species expected in a specific Brazilian region are still missing from a local herbarium — and where a collecting expedition could most easily find them.

Function Overview

jabot_missing() identifies species listed in the Flora e Funga do Brasil (FFB) that are expected to occur in a target Brazilian state and/or municipality (geo) but are absent from a given JABOT-hosted herbarium (herbarium), regardless of where in Brazil that herbarium’s own specimens were collected. Unlike jabot_gaps(), which compares a herbarium against the whole of Brazil, jabot_missing() narrows the comparison to a specific region and searches the pooled occurrence records of the JABOT network (all herbaria, or a subset given by network_herbaria) for existing vouchers of the missing species collected within that region — helping prioritize where new collecting expeditions could target them.

The analysis includes summary statistics, a ranked table of missing species with known network vouchers and municipalities, missing species by family, an interactive map of candidate collecting localities, a municipality-level heat map ranking collecting priority, and a full record-level table of every individual network voucher — each linking out to the physical specimen (image/viewer page) when the source herbarium provides one.

Arguments

Argument Description
herbarium Acronym of the target/local herbarium whose gaps are being assessed (e.g. "HUEFS").
geo One or more Brazilian state names/acronyms and/or municipality names delimiting the region of interest (e.g. "Bahia", "BA", or c("Feira de Santana", "Ilhéus")).
network_herbaria Herbarium acronyms to restrict the pooled network sample used to search for candidate collecting points. NULL uses all JABOT-hosted herbaria.
jabot_path Path to a directory with previously downloaded JABOT DwC-A files, shared by both the target herbarium and the network pool. NULL downloads automatically.
format Static formats to save individual figures: "pdf", "png", or both. The HTML report is always generated regardless.
fig_width, fig_height Dimensions (in inches) of saved figures.
open_report If TRUE, opens the HTML report in the default browser after rendering.
verbose If TRUE, prints progress messages.
dir Output directory. Defaults to "<herbarium>_missing_<geo>".

Basic Use Case

missing_analysis <- jabot_missing(herbarium = "HUEFS",
                                  geo = "Bahia",
                                  verbose = TRUE,
                                  open_report = TRUE,
                                  dir = "HUEFS_missing_Bahia")

Narrowing the Search to Specific Municipalities

FFB’s state-level checklist is always resolved from the state(s) intersecting geo, while the candidate collecting map stays restricted to the municipalities supplied.

missing_analysis <- jabot_missing(herbarium = "HUEFS",
                                  geo = c("Feira de Santana", "Ilhéus"),
                                  verbose = TRUE,
                                  open_report = TRUE)

Restricting the Network Pool

By default, the pooled network sample includes all JABOT-hosted herbaria. network_herbaria restricts the candidate collecting-locality search to a specific subset, individual figures can be exported as PDF/PNG, and jabot_path reuses previously downloaded data.

missing_analysis <- jabot_missing(herbarium = "HUEFS",
                                  geo = "Bahia",
                                  network_herbaria = c("ALCB", "CEPEC"),
                                  jabot_path = "jabot_download",
                                  format = "pdf",
                                  verbose = TRUE,
                                  open_report = TRUE)

Example Output

The HTML report ranks municipalities by collecting priority and lists every individual network voucher of the missing species, each with a direct link to the physical specimen when available:

Priority-municipality heat map in the jabot_missing() HTML report

Priority-municipality heat map in the jabot_missing() HTML report

Candidate collecting localities and full record-level voucher table

Candidate collecting localities and full record-level voucher table

The function also returns (invisibly) a named list with every computed data frame:

missing_analysis$n_missing
missing_analysis$pct_missing
head(missing_analysis$taxon_missing)
head(missing_analysis$municipality_priority)

Tips

  • Species with locatable = TRUE in taxon_missing already have a known network voucher in the region — these are usually the easiest targets for a first collecting trip.
  • missing_pool_records lists every individual specimen (not aggregated by species); its specimenLink column links to the physical specimen image/viewer page whenever the source herbarium’s Darwin Core Archive provides one.
  • Downloading the full JABOT network (network_herbaria = NULL) can be slow on the first run — supply jabot_path afterwards, and consider restricting network_herbaria for quick, repeated exploration.
  • For a nationwide (rather than region-scoped) version of the same collecting-priority idea, see priority_map = TRUE in jabot_gaps().
